Selected data and study scope

This dataset contains bulk RNA-seq data from Mus musculus, sampled from ventral hypothalamus. The default comparison examines gene expression in Chronic high-fat diet relative to Regular chow.

The explorer includes 1 track and 1 comparison for this dataset.

The default track, Ventral / circumventricular hypothalamus, includes 5 Regular chow samples and 5 Chronic high-fat diet samples in this comparison. These are analysis sample counts. Check the source for biological replication and pooling.

Interpretation and limitations

The measurement combines expression from the cells in the tissue sample. A difference in tissue expression alone does not identify which cell type contributes to it.

Expression values use log2(PORT-normalized read count + 1). Keep this unit when exporting or comparing values. Values on other normalization scales are not directly interchangeable.

Evidence and verification

Pipeline QC passed. Mouse ventral hypothalamus - chronic high-fat diet; all 1 registered tracks and 1 comparisons

Experimental design passed. Mouse ventral hypothalamus - chronic high-fat diet; all 1 registered tracks and 1 comparisons

Author concordance not assessed. Author effect concordance has not been assessed

Pipeline QC can pass while experimental-design limitations remain. Read both assessments before interpreting results.

Open the dataset in the Explorer to read each check and its evidence. Author concordance compares effects for matched genes. It does not require identical author P values or FDR.

Source study

Chronic 45%-fat HFD versus regular chow in male C57BL/6J ventral/circumventricular hypothalamus. Five RNA pools per arm, each pooled from two mice; individual pool members are not deposited. Diet-switch arms are excluded. Technical sequencing runs were merged by the authors and are not replicates. The author supplied PORT-normalized resampled read counts, not raw counts. Same-symbol rows are summed on the deposited linear scale and transformed as log2(PORT-normalized read count + 1) for the matrix/limma route. All mice underwent three hours of forced wakefulness before ZT6-7 collection with food available. The chronic contrast includes diet and resulting obesity, and does not isolate diet from body weight. The downloaded file contains 21,654 Ensembl rows and 21,518 unique trimmed author symbols, whereas the paper reports 21,517 detected genes; the authentic file is retained without forcing its dimensions to match the paper.

The original study authors produced these data. HypoExplorer displays selected data and analyses that may cover only part of the study.
